Avoiding legato seems to be the best idea, I guess you should test 3).
But I do not really understand what you try to do and I don't have any
idea how to program using JACK or ALSA. For the "regular" sequencers
there aren't such issues, resp. if you enable editing for moving length
and positions of notes you could become trouble because of the anchor. I
guess the coders programming the known Linux sequencers are able to help
you with this, but IIUC this isn't your problem.
